In v1.9 since 19th March is an additional line in header.tpl for MSIE browsers. However, most MSIE expect the favicon to be of type image/ico - which older Mozilla doesn't render correctly (assumes image/xpm I think - and therefore produces garbage image).
In v1.9 since 24th March are two options on Admin->General panel which control the name, location and MIME type of the Favicon icon.
